"You know you know me" is probably the third of the chronology, as they are still hesitant to sleep together and Light is still a virgin. "Starry Night", "Rose Cocktail" and Hikari Tokidoki Ame" are in the middle of the chronology (I don't think there is a particular order for them) and it all ends with "Negawakuha, Yasashii Uso o".

"Because of You" is set after the others' departure, "Syonen Kiss" is a flashback about their first kiss, and "A Star on a Rainy Night" shows a cute and sexy slice of life of these two in this world (we can basically know they are from this timeline thanks to their uniformas at the end).
