just for anyone in modern day who dosn't understand the underlying premises that is being greatly exaggerated for the story's purposes

its obviously supposed to be a thing about japanes culture and their views on "purity" (see the fanaticism around idols and their personal lives).
essentially even if people know you have sex on a personal level you cant have that stuff be brought to officials as they would be forced to act and having such a thing be brought up when your still going to school is the same as getting caught doing drugs in at school in the US or at least the closes comparison.

thing is she could completely discredit the advisor by planning around him trying to fuck her. its not like he's gonna be a super genius so just play around him being a horn dog and sound the alarm before he outs you to make the case that he forced you to do it in front of him and then he just kept going further, because you came out first AND you have evidence against him you discredit anything he says

The fact that they had sex inside the school just tells how smart the girl really is (she couldn't control the horny boyfriend and just went with the casual fuck). She wouldn't be able to pull off anything like that even if she wanted. Remember that the huge majority of under 17 teens are stupid to the point that some even get into things like "truth or dare" like games that led them to suicide afterwards.
