The apparent heroine deaths are just doombot-style body substitutes. Because ninja magitech.

(You see similar "substitute doll" effects in a lot of Japanese media, like the Substitute move in Pokemon. And the myriad Sacrifice Dolls/Scape[goat] Dolls/Substitute Dolls auto-revive items in a bunch of JRPGs. There's even a Doraemon gadget for it. These are all inspired by ninja folklore.

...Come to think of it, the way the Copy Doll works here is basically the same as the Copy Robot in Doraemon and the Doll in Perman. Except you press the breasts instead of the nose. Huh.)

Sorta isekai-ish, technically. More like distant post-apocalyptic future though (or maybe a parallel world based on a post-apocalyptic version of our world), with Japan returning to a feudal state but with 'modern' pre-apoc artifacts and ruined buildings in the background. Male protag either reincarnated or was brought to the ninja world via the heroine (Hinata)'s time-space hax shenanigans. (Maybe a page clarifies this, but if it's present I missed it.) Currently he's the feudal lord served by the kunoichis. He has memories of his past self that becomes increasingly vivid as the plot progresses.

Female protag (Hinata) has an even more complicated timey-wimey past . She is from the post-apoc feudal world but awakens to her hax spacetime ninja magic later on. She goes back to 'modern' Japan to be with Past!Male Protag, in order to fulfill the stable timeloop that brought the Male Protag to their world.

Kyoutou, the masked "Bad Guy Kunoichi" who has been torturing Hinata, is No. 2 of the villains group (like Darth Vader to Palpatine) . It was later revealed that she's Hinata's mother, brainwashed by the BBEG. Then it turns out she wasn't that brainwashed after all and was just biding her time, waiting for the right chance to kill the BBEG. Then there's another TWEEST and it's revealed that Kyoutou is actually a future, older version of Hinata, who returned to the post-apoc feudal world after fulfilling the timeloop. So... uh... she's her own mother? And she tortured and futa-fucked herself? (*brain explodes*). Or maybe she's pretending to be her own mother as a pretext and (second-layer) disguise? I dunno, my mind hurts.

The BBEG (the main villain and head of the enemy group, that is) turns out to be Hanako of the Toilet, a modern creepypasta urban legend youkai that haunts school toilets (said to be the ghost of an elementary schoolgirl who met a grisly end). She takes on the appearance of an elementary schoolgirl (with uniform and stereotypical bobcut and all) but wears an occult jacket (the kind worn by fortune tellers) over her uniform. She is defeated (exorcised) by showing her a student's test paper (an artifact from the pre-apoc world) which scored 100 marks (said to be kryptonite to Hanako-san, according to some versions of the urban legend).
