This is the actual plot of Predestination with Ethan hawke based on the novel, All you Zombies, by Heinlein.

Well in the original the protagonist is born female but after having a child with the mysterious stranger discovers she was intersex and transitions to male (before being sent back to the past by her future self).
Looks like the sexes were inverted for this story (which is why the boy has to create the child with magic?). Also in the original the terrorist is a version of the protagonist at the end of his life but I'm not sure if that works in this scenario.
