I'm happy Sofia and James got back together. That said, the last two chapters feel really disjointed. Individual elements of the ending are good. Alice and James getting together was bittersweet and interesting. I like the irony that Sophia grew out of her dependance after she became an M.S.U. But all these parts of the story feel like they were rushed in an effort to quickly finish the story. In particular, the deconstruction of James' motives in chapter 15, and his subsequent depression, are kind of glossed over. Everything happens too quickly and the ending suffers for it.
The story is sometimes cliche, but I'm fascinated by the world you've created and the characters in it. The whole story is kind of a bright spot in a very dystopian world.
